Is Yondaime Naruto's father?
We don't know. There are a few implications that he might be, but it is far from certain at this point in time.

What's Yondaime's real name?
No one knows. Fans have come up with the following names for Yondaime, all of which are FALSE:
Uzumaki Arashi
Uzumaki Kayaku
Kazuma Arashi
Uzumaki Taiyou
Shimenawa

Rumors have claimed that Yondaime's name is visible on the frog summoning scroll Jiraiya gives Naruto to sign, but this is also completely FALSE. The writing in the space where Yondaime's name would be is 100% illegible in both manga and anime; this has been confirmed many times by many different Japanese-speaking fans.

Who is the leader of Akatsuki?
No one knows at this point in time.

Will there be any female Akatsuki members?
At one point fans believed Kishimoto to have said as much in an interview, but this turned out to be a mistranslation. What Kishimoto actually said was that in the future there would appear more Akatsuki members and a strong kunoichi. We have seen the promised Akatsuki members -- [Hidan] and [Kakuzu] and the as-yet-unnamed member in the Akatsuki group picture -- and it is possible, though not immediately clear thus far, that the strong kunoichi referred to was meant to be [Yugito, the Nibi Jinchuuriki. However, as she has made only a very short appearance thus far and was very likely killed, it is not clear whether she was meant to take the role of the promised 'strong kunoichi' character.]

Is [Tobi] really Obito?
[We don't know. Many fans think he is, but this is only speculation for now.]

What happened to Rin?
It's unknown. However, it's very likely she died at some point, since Kakashi tells Sasuke that all his loved ones are dead.

Why did Itachi really kill the Uchiha clan?
His stated motivation was that he wanted to test his body's limits -- to see how much he could do and whether he could get away with it. Whether there was really more to the massacre than that, at present, remains to be seen.

What was in the secret Uchiha scroll Sasuke read?
We don't know.

How is it possible for Kakashi to have the [Mangekyou]?
[It's not clear at this point. Some fans believe that since Itachi stated to Sasuke that one has to kill one's best friend in order to gain Mangekyou, Kakashi's grief and guilt over Obito's death was enough to give him access to the Mangekyou's power. This is only one of several competing theories.]

Why did Orochimaru leave Konoha?
We are presented with two different motivations for this action. Orochimaru wanted to become Hokage, and Sandaime gave the post to Yondaime instead, which may have helped spur the decision -- however, we are shown that the immediate catalyst for Orochimaru's flight from the village was the discovery of his human experimentation by Sandaime.

How is Asuma related to Sandaime and Konohamaru?
[Sandaime is Asuma's father. As Konohamaru is Sandaime's grandson, this also makes Konohamaru and Asuma related in some way. It has not been explicitly stated either way, but during their scant screen time together, Konohamaru and Asuma do not interact at all, so it seems unlikely they are father and son; the most likely possibility is that Asuma is Konohamaru's uncle.]

Is Danzou related to [Tenzou/Yamato]?
[It seems unlikely, since Tenzou is known to be a genetically-engineered clone, but we have not explicitly been told either way.]
